You may find it helpful to read a good tutorial first. For example,

Macros go directly in configure.ac (but that doesn't scale well), in
aclocal.m4 (if you don't use automake), or in acinclude.m4 via an include
directory (if you do use automake). Makefile.in is generated by automake
from Makefile.am, but does not contain macros.
