Yes. The only make-time override which has any business being used as part of a formal build process is DESTDIR used with 'make install'. Anything else is a hack. :-)
Regardless, the .pc file is likely incorrect for various stages of its lifetime. For example, the version in the build tree may be incorrect until everything is installed.
