The problem is gprofng cannot find the config file.
In your case, run:
% GPROFNG_SYSCONFDIR=../etc  ./gprofng collect app ls
Creating experiment directory test.1.er (Process ID: 2363510) ...
addr2line  c++filt  gdb            gp-archive       gp-display-src   gprofng 
nm       ranlib   strings    truss.log
ar         elfedit  gdb-add-index  gp-collect-app   gp-display-text  ld      
objcopy  readelf  strip
as         gcore    gdbserver      gp-display-html  gprof            ld.bfd  
objdump  size     test.1.er
