I just tried with a current installation, still happens.

For example in GNUMail, if you select a couple of unread mails and press SHIFT-ALT-U, those mails are supposed to be marked as read. However, it only works if no menu is open. That is, in this particular case, you will either have to select the 'Mark as (un)read' menu entry with your mouse pointer, OR leave and close the (sub)menu(s) your currently 'in' and then press SHIFT-ALT-U.

That is just one example, none of the other key short cuts seem to work either, if any menu is left open. And it's not specific to GNUMail either. (I just use GNUMail as an example because it's the one application I use most and is currently running, so I can double check what I'm trying to explain).
