Moving \partcombineChords from the soprano to the alto part fixes the output. It looks like the chords force event is processed too early if it occurs in the first voice, so it affects the second voice earlier than it should. The second c'16 is forced to be stem-up, which breaks the beam that would start at the first c'16.

By the way, if chord-threshold in part-combiner.scm were configurable, it would have made \partcombineChords unneeded for my purposes.
