The work-around to this is to always run lilypond from a full path name to
the EXE (installation bin full path), after changing the current directory
to the folder where you want all outputs to go (typically your song folder).
The "--output=" option appears to not work for all the various file types,
ie. works for PS but ignored for PDF. I have not tested where the other
formats get written to.
I still think this is a bug, however the above work around solves the
problem.
The manual should be changed to explain what outputs the --output does apply
to. Or just change the lilypond so that if --output is specified at all,
then all outputs will go there, that is what the manual implies now.
