The instructions in lynx.cfg say:

# HELPFILE must be defined as a URL [...]

If you obeyed those instructions, no prepending of anything would
have to occur.

Try

HELPFILE:file://localhost/~/lynx_help/lynx_help_main.html

or similar. 

Anyway, this is not affected by the function where I made changes, since
that is not used for HELPFILE.  (No, I don't know why.  But it doesn't
seem too much to ask to follow the instructions in lynx.cfg and use
URL syntax.)
