Using the git repository I did the following:
[hotp-toolkit]$ autoconf
configure.ac:21: error: possibly undefined macro: AM_INIT_AUTOMAKE
If this token and others are legitimate, please use m4_pattern_allow.

configure.ac:29: error: possibly undefined macro: AM_CONDITIONAL
This is using a Fedora 12 based system on x86_64 architecture
