Solved.  Those on FreeBSD take note, FYI.

Using FreeBSD 4.7, I installed SA using the ports collection. This installed spamassassin, spamd, and spamc in /usr/local. When I upgraded SA, I used CPAN. CPAN installed it's upgraded files in /usr. 'which spamd' returns the command in /usr, but all of my scripts and spamass-milter points to the files in /usr/local. Pointing them to all /usr fixed the issue.

Weirdness. Note to self. Always use the same method for installation/upgrade. :P

I like using CPAN, but it always seems to cause issues.
