Would somebody willing to experiment what one has to do with the
manual in order not to get a weird PDF navigation table with a measure
of duplication and a strange concatenation of further links being
added as sublinks to the last topmost links?

The idea is not to debug what Texinfo does wrong here: the idea is
just to find an arrangement of the source code and its tables of
contents structure that does not exhibit this problem.

If a usable bug report for texinfo.tex falls out, this is a bonus.
