AUCTeX initializes prettify-symbols-alist from tex--prettify-symbols-alist, so you have to add to the latter before AUCTeX is loaded or add to the latter if it's already loaded.

If you mean by that (require 'desktop) in my init file the answer is no,
however I might use a packages which calls desktop. How can I find that
out without running a recursive grep over all my files?
