Thanks for checking and your config.  I see what's going on:

You've set this variable via customize and RefTeX is aware of this
command.  Reset this customization, restart Emacs and try the 3 .tex
files with subfiles.el from git and the one with my modifications.  You
will spot a difference then and see what I see.

You can update subfiles.el if you're happy with the results.
