That means you've customized it to perform an indent after typing
<RET>. Indentation in equation environments is not supported very
well. So your options are to either reset `TeX-newline-function' to
its default value or to customize `LaTeX-indent-environment-list' and
inhibit indentation in equation environments completely. Use the
verbatim environments shown in the variable as an example.
