I wonder what way my installation is not typical, then? I installed
autoconf 2.54, automake 1.7, and gettext 0.11.5 all with the same
--prefix value, and I had this problem. What else should I have done?

Yes, I find that behavior of Emacs VC mode annoying as well. If it
thinks the file is CVS-controlled it won't keep simple backups :(.
