In fact, the whole avr32 toolchain has problems on e.g. 64bit Ubuntu,
at least in the builds provided by Atmel.
Building a toolchain with "buildroot" is a partial solution, but ISTR
that doesn't include avr32program. So having something like 'avrdude'
working for avr32uc parts (avr32ap too, with external flash and memory)
would seem to be a Good Thing.
