If your USB stack can handle the required number of endpoints, I can confirm that this will work. I have a custom programmer device built from an Xmega that exposes the STK500V2 interface as well as two CDC's (one for controlling the programmer, one talks to the target). It's based on my own custom USB stack (ASF wasn't an option) but from a descriptor standpoint it works fine. The host computer is running Linux, which simplifies things of course...
