So why not this?
noinst_HEADERS =
if PROG1
noinst_HEADERS += ...
else
noinst_HEADERS += ...
endif
if PROG2
noinst_HEADERS += ...
endif
Really adding files to noinst_HEADERS isn't much different from just
adding them to EXTRA_DIST.
I agree that the warning

is weird. I'm mostly arguing to avoid having to do the work of fixing
the warning. ;-)

prog_LDADD is for adding stuff to the link of the program.

prog_DEPENDENCIES is for explicitly listing link dependencies which
automake can not infer from prog_LDADD.
