What about @sc{gnu}, which also appears in some but not all GNU manuals?
In terms of "logical" markup, @sc should definitely not be used.
Typographically, I greatly dislike it (in running text) as well.
Is there any difference between @acronym and @sc?
Yes. @sc is small caps (=x-height size), @acronym is one-point-size
smaller.
