Follow-up Comment #1, bug #46905 (project pspp):
The warning I think is harmless.
The problem comes at this line:
Only one of PREFIX or INSTALL_BASE can be given. Not both.
We do not pass INSTALL_BASE so far as I'm aware. Perhaps it is coming from
your environment?
Did you run configure with any special flags?
Try makeing sure that INSTALL_BASE is unset.
