I wasn't able to reproduce your problem in my GNU/Linux environment.

I guess Eli is right it is a CR-LF problem.  If you need a workaround,
make sure that both files are unix style (LF only), that could help.
Or try to have both file CRLF (DOS style).
Or use DJGPP, unxutils.sf.net or gnuwin32.sf.net.  

I hope it is reproducible under the cygwin environment.  Unfortunately,
I don't have any installation of the cygwin environment available, so
I cannot debug it.

I'd suggest that you report the bug to the cygwin people.  If they find
the cause of the bug, and it happens to be in grep sources, they can
then submit the patch to me.

Please read the bug reporting guidelines on www.cygwin.com.  Most notably,
include the version of grep and of cygwin.dll you are using.
