First of all I would use this opportunity to change some default settings 
in the provided .gnubgrc file. I'd change at least the opacity of both 
chequers to 1.0, since the transparency has caused some questions, 
preferably the colour of the black chequers to a medium blue (or choose any 
other predefined setting), and the analysis and evaluation settings to 
world-class. Maybe the computer player strength, too. Are there more 
settings worth changing as the default?

Some weeks ago there was a thread about registry settings and to save the 
install path of gnubg there and some (unfortunately unresolved) issues 
about multi-user settings.

While I'm in Spain for a week I've been able to check the registry settings 
for a new install of gnubg. As it appears I had installed an earlier 
version of gnubg (on D:) which got deleted by now but not properly 
uninstalled. After I installed your latest archive (this time on C:) a 
check of the registry settings gave that the file associations e.g. in 
HKCR\GNUBackgammon wasn't updated. They still show the old path.

Btw, I'd suggest that you commit your setup file for the installer to CVS. 
How about that? If anybody sees a need we could also talk about a MSI based 
installation or another (better) installer.
