I don't get any output running from a Cygwin console either...

The following (in cygwin) returns to the command prompt:

address@hidden /cygdrive/c/Program Files/LilyPond/usr/bin
$ ./lilypond.exe --version

address@hidden /cygdrive/c/Program Files/LilyPond/usr/bin
$
