Hi Harm,
It's definitively the dots being forced down.
When applying
\override Dots #'staff-position = #-1
the fingering misplacement will also occur in all the other cases.
Interestingly enough, when increasing the dots' font-size (to slightly below
7) so that the lower dot extends to the middle of the stave-line, the
fingering number will be placed correctly.
By the way, this also works for left positioning if we scale down an
accidental and move it downwards away from the x axis.
*Hasty conclusion:* Grobs between notehead and fingering such as dots will
be ignored if they are moved downwards (away from the horizontal
notehead-fingering axis).
Strange...
