I think web.pdf is not really a priority with respect to formatting, as
the name suggests you should just view the web page at lilypond.org.
IIRC it was even known to be so bad that it was removed from the build
system some years ago, but it probably came back with a rewrite of the
documentation build last summer.

That said, *if* you're interested to improve formatting, you'll have to
delve into the texinfo sources that the PDF is generated from.
