Looking further into it, it seems that no customer invoice, regardless of their type, appear at all!

Summary:	Deposit invoices omitted in VAT report
Description:	http://***/compta/tva/quadri_detail.php Deposit invoices do not appear in the quarterly VAT report as they should. I think this has been introduced in 3.5 with their separate numbering scheme.
