It keeps doing that now. Could it be because the machine has crashed a few times during creating a backup? I think that crash also damaged a MyISAM database table a bit, leading to lost rows. No other damages noticed. Maybe the backup files have checksums that now detect additional damage. I'll start a new full backup later so see if it helps forgetting the old backup files.
