And some actual strokes are different in the svg (for example the ones for 
glyph custodes.hufnagel.u0).

Binary files *.otf are different.
Binary files *.woff are different.

Indeed, using Guix 6ba29e0, I do not see any reproducibility issue.  So
closing!
