I would guess that the problem is that the Zope object database has
growed too big.

Can you go to Control_Panel / Database Management in Zope's management
interface?  How big is the database size? You can then pack the database
by clicking the "Pack" button (it will probably take several minutes).
This should fix the slowness.

About upgrading Fle3, from INSTALL file:

        If exporting fails, you can try to first upgrade the code and then
        do first the export, then rename/delete the instances and import
        the data into new instances. With upgraded code, the UI will break
        so you'll need to export and import pretty quickly so your users
        don't see an error page for too long.

To be sure that no data is lost even if upgrade fails (it shouldn't!),
take a backup of FLE directory (and Zope's var directory if you want
to be extra paranoid) before starting upgrading.
