Hmm, this looks like an Emacs font problem (since the glyph shapes
itselves are fine).  Apparently, Emacs is substituting the wrong font,
using wrong vertical and horizontal spacing values.  You should check
the .emacs file, comparing with the old contents.  Maybe you can get
help at an emacs newsgroup.  Since I've never used emacs-bidi (which
has an old font setup IIRC) I can't further help.

Of course, this is just a guess.
