There is no development of this software anymore. Parts of the software are
also not working well with Wayland, which is the default now. You can try to
run gchempaint like this:

GDK_BACKEND=x11 gchempaint

and see if that "fixes" your problem. In debian I've patched the sources to use
x11 instead of wayland by default and Ubuntu pulled that packages back in for
the Hirsute release: https://packages.ubuntu.com/hirsute/gchempaint
