This bug is now fixed and pushed
<http://git.savannah.gnu.org/cgit/gnuastro.git/commit/?id=dde45587250> to the
main repo. The problem also existed for LDFLAGS which has also been corrected
now.
I thought the best way to pass this information is through the configuration
file, not manipulating the source of BuildProgram. So now, the input
directories given in CPPFLAGS and LDFLAGS will be written as `includedir' and
`linkdir' options in BuildProgram's configuration file.
