This is what the bootstrapper now says if the line cannot be found:

==> bootstrapping "v11_fixups-pre_v12" ...
==> dropping pre-existing *target* database [gnumed_v12] ...
==> creating target database [gnumed_v12] from [gnumed_v11] (23 MB) ...
==> transferring users ...
==> bootstrapping "v11-v12-static" ...
==> bootstrapping "v11-v12-dynamic" ...
==> bootstrapping "v12-test_data" ...
==> setting up auditing ...
==> setting up notifications ...
==> verifying target database schema ...
    ... skipped (devel version)
==> checking migrated data for plausibility ...
==> upgrading reference data sets ...
    ... skipped (no scripts to run)
==> sanity checking PostgreSQL authentication settings ...

The file [/etc/postgresql/8.4/main/pg_hba.conf] does
not contain the authentication directive

  "local   samegroup   +gm-logins   md5"

In a typical PostgreSQL installation this is needed
to allow GNUmed clients to connect to the database
-- unless your administrator has defined another
   user authentication policy.

Done bootstrapping GNUmed database: We very likely succeeded.
