I restart the server with /etc/init'd/gnump3d stop ........... start.

What perl files? 

I change the gnump3d.conf where it says theme = Tabular (or default or ...) and theme_directory = /usr/share/gnump3d/

I've reinstalled it 4 times and changed all the permissions to 0777 and gnump3d:music. gnump3 is a member of the music group.

Are you restarting the gnump3d process when you make a change to the
default theme via one of the perl files? (not necessary if you change
the theme via Preferences.)

You could try reinstalling the program.
