I've tried to reproduce this, but failed. A key difference is clearly
that my ".gnd" files are much smaller. You report ~66 kb files, while I
end up with a ~2k file. I'm not sure where this difference originates
from, but the most likely cause is that your libextractor has a
different set of plugins (or different versions of libraries those
plugins use), creating more meta data for the files.

As for the non-determinism in the ".gnd" creation, a _small_ variance is
expected as the publication data is included in the directory and that
can cause some minor fluctuations in size when compressed. You can pass
the "-d" option to disable adding the creation date. Once you do that,
you should get deterministic ".gnd" files --- given truly identical
libextractor setups...

Note that with or without "-d", the directory URIs work for me (for
downloading, incl. recursive download) just fine.

I don't have a Debian stable at hand right now, can anyone else
reproduce this on Debian stable?
