Aren’t they part of the Debian package (I hope so - you wouldn’t want them there if there were no application to service requests)?  If so, they’ll be removed when NTP & gpsd are removed.  I don’t currently have an SD card with Raspian on it to test…

init.d scripts are usually conffiles so only get removed on purge, not on simple package removal. Traditionally the first thing they do is test that the corresponding binary is actually present before doing anything.

"update-rc.d foo disable" or "systemctl mask foo" are probably the canonical ways to disable the package scripts.
