GNU Health does have good reporting functionality that you can easily extend. Tryton uses Relatorio for report generation [0]

Sebastián Marró was working on a OLAP/BI Python module some time (not sure how far he has gone)

I do not have access to a working GNU Health system right now, I will document the steps on creating the reports as soon I get a working system.
