When the doctor order Medicament A, but Medicament A quantity is less than
or equal to Minimum Quantity set up at Order point, how to alert the Doctor
or Pharmacist that this drug is unavailable?

The initial process of prescribing a drug is independent from stock
management. So a doctor prescribe the medicament and then the patient
can go to a pharmacy that has that product to pick it up.
In GNU Health, when using the health_stock module, we keep track of the
amount of units of that medicament in real-time (field "quantity"). You
can see the total quantity on stock for the different locations at
anytime on the medicament list view.
There are several ways to approach the customization of what your need :
A) At prescription time: The doctor can get a warning when picking that
medicament in the location warehouses of that institution. I don't
really like this much because it interferes with the prescription
process, but it can be handy on institutions that deliver most of their
meds through their own pharmacy. We could have a "local
delivery" attribute that would enable this verification when set.
B) At the pharmacy delivery: When the pharmacy generates the stock move
(wizard on the prescription model), she or he will get a warning.
Both have pros and cons :)

Usually the reorder point triggers the procurement of material up to a defined
level (fill-up) or a quantity to be determined by an MRP run.
So if the stock is slightly above reorder point and some goods are issed
(medicine...) it falls below reorder and trigger a purchase.
If the stock was already below, the procurement process is running and the Doc
may consume what is there - or not.
So the trick is to find the right amount of (average) day's supply for your
reorder point. If you have a small procurement time (until the medicine is
delivered) you can usually keep lower stock levels than with high procurement
times/high consumption patterns.
Your usage figures should give you an indication
