Does the situation change when you invoke Carbon Emacs like
/Applications/Emacs.app/Contents/MacOS/Emacs -Q &
This launches Carbon Emacs without any local mis-configuration. If
you have success with this clean Carbon Emacs you should check with
/Applications/Emacs.app/Contents/MacOS/Emacs -q &
whether the fault is in your personal .emacs file.
Which fonts is FontBook showing as active?
