There is some strange stuff in ediff-diff.el regarding ediff-diff-options that indicates it needs to be set via customize (vs. setq). I don't know how to invoke the customize machinery directly from .emacs, but it appears that the end effect is supposed to be: (ediff-reset-diff-options 'ediff-diff-options "--your-options-here") Does that work? -- Kevin
