just guessing here - it's possible that Unix line ending convention does not kick in until you *save* the buffer (which you probably don't, suppose you are just adding a comment to your checkin)
maybe performing a search and replace "\r" => "" on the buffer would help; not sure if adding such a translation to vc-before-checkin-hook would be of any use here but it's worth a try
