I think adding the new package earlier in your `load-path' would
suffice.

Will that cause emacs-goodies-el not to load matlab.el when it sees that it has already been loaded?

Assuming emacs-goodies-el uses `require', yes.

But you don't even need to actually load the newer matlab.el, you just
need to install it in a directory that's in your `load-path' ahead of
the ubuntu version.

P.S. Don't forget to byte-compile matlab.el to matlab.elc
