I was having the same problem using this version:
GNU Emacs 23.1.1 (x86_64-redhat-linux-gnu, GTK+ Version 2.18.9)
after recompiling with the latest version, the problem was still present:
GNU Emacs 24.3.4 (x86_64-unknown-linux-gnu, GTK+ Version 2.18.9)

I have worked around it by setting mouse-highlight to nil. So it guess that it 
is a problem with the mouse highlighting and ssh -X.
