So it sounds like it's your X Resources.

But here's another thought, since you said
that it happens only (or more strongly?) when
the window with the mode-line is selected:

`M-x customize-face mode-line'

For the mode-line when the window is _not_
selected:

`M-x customize-face mode-line-inactive'
