Directory Structure

Is there a recommended directory structure for use with the make utility?
If so can someone point me to the right documentation. I've already looked
through the manual but I couldn't find a recommendation. Is that because 
it really doesn't matter or is there a way of laying out the directories and 
source files that is better than others? Specifically I am trying to figure out
if it is better to keep the makefile in the same directory where all the source
files live or to have the makefile in it's own make directory. There is a 
bit of an argument here and I'm just trying to find out if it matters?
