It's indeed very likely the session manager -- more exactly, GNUstep apps need to have specific env variables correctly set, which is done by sourcing GNUstep.sh before running them. If GNUstep.sh is not sourced by the session manager then it won't work.
That's not really true any more. As long as the library paths are set correctly (which really should be done in /etc/ld.so.conf, then apps should start fine.
