Emacs' Octave mode seems to be in some neglect for some years. A
recent patch for it got ignored on both Emacs' and Octave's mailing
lists, for example. :'(
In particular, it's not at all integrated with GUD, but it would be
nice if it were. It would address your concerns. As a believer in the
Church of Emacs, I may get around to doing it one of these days, but
don't hold your breath. Or do it yourself, if your elisp is strong.
