No, scoring is done when you enter the group.

It could be a Gnus problem. Can you see the articles if you enter the
group with `C-u RET' (to see absolutely everything)?
Gnus remembers the range of read messages in a group. If leafnode or
Gnus has the message numbers incorrect, that range may also become
incorrect.
