The chord names on the second line collide with beams.

Workaround:
  \once\override ChordNames.ChordName #'minimum-Y-extent = #'(-2 . 0)
at the measure with the worst collision.

Setting \paper{indent=0 } avoids the problem.  Could be the same as issue  
2217.  Version 2.12 gave proper space.
