The warnings are all for 'non-contiguous' kerning pairs.Try sorting your kerning pairs so that all pairs whose first character is x (for any x) appear adjacent in the list. Lout is actually discarding a kerning pair each time it prints that message.
Sure enough, that did it. Emacs has a 'sort-lines' function. I simply sorted all the 'KPX' lines and that eliminated the errors.
