That's more likely an error message from Lynx, not from the proxy.

Are you sure that
- netscape is using the proxy at all,
- you had the proxy configured the same way in both cases?

There shouldn't be any. If they point to the proxy correctly
(e.g. ftp_proxy=http://localhost:80/ or similar for Lynx, if proxy is
running on same machine) the communication protocol between browser and
proxy is HTTP, not FTP. The proxy doesn't really act as a HTTP proxy in
this case but as a gateway between protocols.
Impossible to guess more without further information.
Also try `lynx -trace'.
